My money is still on the theory that Ciel is genuinely doing her best to be helpful and just being a total weirdo about it.
She does not appear to understand how humans think very much at all. Because of that, it probably doesn't even begin to cross her mind that Noah wouldn't want to be near the dentist contraption ever again. To him, it's a reminder of a traumatic experience... but Ciel probably doesn't understand trauma, so to her, it's just a regular object she could use for an experiment. She isn't making up an excuse to hold on it - she just genuinely, sincerely doesn't see a problem.
So yes, I do think Ciel is honestly just trying to help. She just has exactly zero social skill.

@Kaleb, I'm pretty sure she's just curious. I mean, you do have to hold onto nasty and/or terrible things sometimes to properly dispose of them or for experimental purposes. Do you think morgues are run by perverts, or just people doing a morbid but important job? A thing made solid by a spiritual entity is worth it's weight in gold for a researcher of spirits.
@Tom, I completely get her. I was curious too, and don't think she lied. Will this thing dissolve into mist? Is it full of spirit? Will it behave like normal metal if reforged? I guess we will never know...

On one hand, yeah littering is not the best idea. But from speculation on why this mindscape is as empty as it is... It might be a safe assumption that it originates from here so might not be that bad.
